The expectation of many searching for yuri is to find their fav girl characters making love with each other, in whichever way. If the artist imagined one of the girls with a penis, what difference does it make? Futa and girls with strapons doing it with other girls are both ways to reimagine a girl on girl sex act. Just so. To use a hyperbolic 'penis the size of Sears Tower' as a means of making an impressive argument... doesn't sound like logic or reason at all.
In many anime/manga doujins, the futa's penis is even retractable, and as was mentioned before, drawing futa and girls with dildoes represents much the same author intent.

On the other hand, we have a "tag what you see" policy. We do not tag based on what's on the inside. This is why we tag exclusively based on sex for things like this.

It was just a turn of the phrase. To every inward and outward appearance (except the penis) it is a girl we're seeing, this is obvious right away. So even if in a 2+girl picture one of the girls has the external organ, she still looks like a girl, and the pic still looks like yuri.

why is that? the number of affected images is ~6.5 k; this doesn't seem large to retag automatically. Aren't there already tagging differences between dan and gel?

This "futanari" type of question is more than the anatomy of the female/male bodies. A futa-girl can be female depending on the context the characters is inserted, the purpose of the artist or even our point of view.
