Same reason the Emperor has such huge pauldrons in wh40k.
Because people have no sense of what is useful, but they do look sweet. Seriously, if you wore the damn things in real life it would limit your range of motion so badly that.... Actually, I think I realize why Samus can't aim straight up in the primes now.

I've always thought it weird that this suit has such huge shoulders. I guess it's a big problem for her getting hit from the sides. I guess she don't need to look to her sides... and can't look behind herself without turning her whole body around. Also.... just saying, it's probably more important that you protect your body more than your shoulders. Her boyd has the least amount of armor. wtf is up with that? You need giant shin pads, but leave your stomach totally exposed?
Anyway, I know it's just to look cool, but just sayin... she would not be able to see much with those shoulder pads.

At the time they were added because Metroid 2 didn't have any color to show the difference between the default Power Suit and the Varia Suit. Then it became a standard, and they just got bigger with the Gravity Suit.
So I always figured those giant shoulder things housed what made the Suits actually work beyond the default.
