The reason the Varia Suit has the massive shoulders, is because they're generators. They likely regulate the temperature of the suit, as the generators appear once you get the Varia Suit and you are then allowed to go through areas with extreme temperatures, like extreme heat or extreme cold.

And yet the Varia suit is shown with Power suit shoulderpads once again in Zero Mission. As a throwback to Metroid 1, if anything. And then she gets the big shoulder armor after she gets the Gravity suit in that game and from then on every time she gets the Varia and onward suits she gets the big ol' shoulder armor.
