Why would Lyra have a different starter than Crystal? Gold and Silver still choose the same starters in both different versions.

Because, it has been stated, Lyra and Crystal are different characters. So even though this fanart is a reference to Pokémon Adventures, it also chose to respect the game canon, where Lyra is a different caracter entirely, as simple as that.
