Cannibalism is the act of eating their own species, the Commander is human, while these girls are outright called "ShipGirls", or "Kansen" ingame(One, Amagi, is even sick because there's something wrong with her wisdom cube). They aren't remotely human, so THIS wouldn't be cannibalism... one of them eating a Bulin though, WOULD be.
