AsuShin really isn't that egregious of a pairing. If any NGE character has a chance at marrying Shinji it's the redhead who's actually alive and comforting him at the end. Their reconciliation in the movie is what drives home the entire point of the series, after all.
This relationship obviously has its difficult moments, but you can say the same about literally every meaningful friendship or longtime couple.
